On a dark night, the Japanese police is raided by a spy. Different countries' intelligence agencies - such as England's MI6, Germany's BDN, and America's CIA - as well as the FBI's secret files are going to be taken, but public safety officers lead by Tooru Amuro arrive just in time. The spy steals a car and escapes. The spy and Amuro are then locked in a dead heat on the highway, and just as it is about to cause an accident with multiple cars, the spy's car is hit by FBI agent Shuichi Akai's rifle bullet and falls of the roadway. The next day, Conan and his friends go to a newly-remodeled aquarium in Tokyo. Under the main attraction, a Ferris wheel, Conan finds an attractive woman alone and injured. Her left and right eyes are different colors.

The show stars Pecola, a curious and hyperactive penguin who tries to help the people of Cube Town but often wreaks havoc instead. It is located adjacent to Crescent Bay surrounded by the Rookery Mountains coastal range and serviced by regular ships which deliver mail, food, and other supplies, as well as occasional tourists from a nearby metropolis named Cubic City. The heights above it lead into Glacier Valley which is snowbound even during summer.

During the Hundred Year's War between England and France in the Middle Ages, a powerful witch named Maria lives in a secret forest with her familiars. Conan, along with his friends Kogoro, Ran, Agasa, Haibara, and the Detective Boys, also heads to the island with an invitation from Sonoko to see the whales. He receives a message from Subaru, who says that a Europol agent has been murdered in Germany by Gin. Perturbed, Conan sneaks onto the police ship led by Kuroda, which is bringing them to the island to protect the completion work, and tours the new facility, just in time for the Black Organization to kidnap a female engineer, seeking a piece of important data in her USB drive. A terrifying howl of screws is heard from the ocean as an unknown person approaches Haibara.
